The Defense of Kamino story arc from the Republic comics features Shaak Ti and the newly "activated" ARC troopers defending the cloning facility. Easiest way to get this story would be to pick up the TPB "Clone Wars: Volume 1".
She doesn't appear in any of the Clone War novels I've read. If I find more stories featuring her as I get the rest of the Clone Wars TPBs, I'll add them here.

I think in the second or third volume, she also has a Jedi comic entitled catspaw, which was quite enjoyable, but those are the only two I know of.
